用子实体的某一部分来分离菌种的方法，称为组织分离法。组织分离法简便,后代不易发生变异，能保持原菌株的优良特性。组织分离最好采用正处于旺盛生长中的幼嫩子实体或菇蕾作为分离材料，采取菌盖与菌柄交接处的组织进行分离，效果最好，对于那些有内或外菌幕保护的菇类来说,取在菌幕保护下的幼嫩菌褶接种，生活力更加旺盛。对于某些菌根菌，则取用靠近基部的菌柄组织才能成活。
